The aluminium part that is the window surround and the channel for the glass to slide in - this is a seperate part which unbolts from the lower door.
Yeah, I think you should take off all that filler before making a decision about the door. Post up some more photos of what you find. (Is your flash working? Photos are very dark).
Also open the door and look along the folded lower edge of the doorskin - any wobbles there indicate rust inside.
