It's pretty much like the dust cap on your tyre valve. Leaving it off won't cause the tyre to deflate (the AC valves are very similar Schrader style valves in any case) so leaving it off the LP charging port won't cause any major problems.
Sounds like there are other causes for your lack of AC, i'd suggest taking it to an AC specialist in your area (NOT Helfrauds, Fik Wit or similar!
) for diagnosis. If you haven't used it regularly then it may have leaked from a dried up seal.
