I am very much a novice when it comes to cars so I don’t want to be ripped off after already having expensive repairs done. Any advice would be helpful.

The cure is a new modified cover with an attached rubber seal , you should not be able to buy a new seal anymore it is part of the cover now. Assuming it IS coming from the edge of the cover ...
