Hi there,
Obviously, your old mount was well worn. That means it was no longer in the same measurment tolerance as a new one. It is normal to lift engine a bit more for a new mount to fit in. As long as holes and base outline are matching the shape you stenciled when old one was in place (you did that, right?), you should be absolutely fine.
