Default A rumble mystery

I recently swapped my M45 to an M47. I left the old release bearing in as it was quiet and looked to be better quality than the replacement that had arrived. Soon after the change a rumble started when I pushed the clutch in and 1st/2nd/rev syncro got clunky. I thought this was a classic case of the release bearing not being free to spin, bit the bullet and pulled the box again and threw in the new bearing. (The old one was now noisy to spin and smelt of hot metal, thought I had the problem sorted.)

Car stationary, box in neutral, clutch in, rumble remains. Much wailing and gnashing of teeth.

With car stationary and the clutch pedal depressed the internals of the box should be still. This coupled with fact that the clunkyness comes and goes on all gears leads me to believe it's an external item, my suspicions are now on the pilot bearing.

I will be having the box out again obviously, anything else this might be?

Release lever bent or cracked?

Clutch plate distorted from hanging gearbox on the input shaft?

Checked the arm when it was out, looked good.

Would the plate cause a rumble? It should be stationary as well as it's on the input shaft splines.
