Once the silicone has set scrape the worst of it off with a Stanley knife blade. Then remove what is left with either, tar remover, rubbing alcohol or De-Solve-It Sticky Stuff Remover.

FURTHER UPDATE:

Well the silicone hasn't made any difference at all.

What the hell is happening? I can't see how water can be getting in at all. Next step is to make some kind of water cover for the filter but I'd sooner fix the bloody issue instead of working around it l.

Have you checked the scuttle drains yet ? As posted by Luxobarge on the first page of this thread. No reply from you that you have.

Obviously.

This isn't a simple problem.

Try to dry everything out, then lay a paper towel over the filter, and lay some more paper towels in the scuttle tray, then put everything back together, and spray the car down with a hose for a bit (or just wait for some heavy rain)...

Hopefully afterwards you'll find some damp paper towels somewhere, which should help pinpoint the problem...
