I had the same problem 6 months ago.It was the C.V .joints on both sides that was causing the clunking.
Hold the rubber gaitor over the joint and have someone move from D to R and back again(with H/brake on ), you will feel a clunk in the joint if it is worn.They are expensive £350 +vat + fitting each side, I was quoted.Fortunately My dealer paid the bill.

So far I've changed the top engine mount and the drive shaft end bolts and its stopped the clunking noise. by the looks of the top mount it was worn but not badly.
i think the end bolts were the cure? but going to change the gearbox mount as well as i have already bought it so why not!

I get a clunking/clicking noise when going between 1st and reverse gears in my manual D5. It can also happen when accelerating in 2nd gear.
I have replaced gearbox torque arm, upper engine mount, both front wishbones and all four drop links.

Initially I thought it was suspension related but after driving it this weekend (SWMBO normally uses it), I am now convinced that this is some kind of backlash.

I have removed all four wheels to check the drive shaft end bolts, and the CV joints don't seem to make any noise on full lock in either direction. The prop shaft to the rear wheels has a fair bit of rotational play, but surely this is unrelated since the rear wheels are not normally driven?
