Default Gearbox fluid change

I have had transmission flares for a while and have read all comments, so I went out and got 3309 fluid and a new B4 servo cover to attempt a fluid flush and I came across a big problem the IPD guide shows to remove the top pipe and drain this into some container this pipe is cut and goes no-where on my car, so i chased the pipe coming out the bottom of the box and it goes up the front and re-enters at the top , should this not go into my radiator and flow through then come out and return into my box?

Pictures available of this cut pipe and the return pipe which I don't think is right, can anyone help?
