Default Need Help Volvo s40 2005 2.0 diesel after fuel filter change

Hi guys, I would appreciate your help. So I recently bought a volvo s40 2005 2.0 diesel. Recently I have changed the fuel filter and after that I couldnt start the car because there were some air in the system, so I was pushing air into the gas tank with ( air compressor) while holding a towel and with 3rd time trying my dad to start a car, it did started. It was all perfectly working. Tomorrow I went to garage with my dad to the car, and we started the car but it was running bad, like cylinder wouldnt work, soon second and maybe third. Rpms wouldnt go above 1.2k. Dont have solutions for this. Fuel seems to be working well getting it from the fuel pump. Any offers?
There could be some mistakes, as english is not my main language.

Have you checked to see if the shut off throttle butterfly valve on the inlet manifold is opening and closing correctly? As it's made of plastic it becomes distorted over time and remains in the open (engine runs on after turning off the key) or closed position (impossible to start).

I will check it, but I dont think thats the problem. Right now we are thinking that the problem might be crankshaft sensor, as we manage somehow to start the engine, but it doesnt sound good and seems like running only on 2 cylinders. We removed the injectors and checked them at service, they said they are all good. We think that fuel filter change might be just a coincidence for this problem. When we bought the car with clutch problem, we changed all the clutch with flywheel and the car was working perfectly fine, until that one morning. Also, we have a pretty cheap aliexpress OBD scanner, OBD shows 1201, 1203, 1204 fault codes, but they might not be the case, maybe just a history. So many possibilities....

Also, crankshaft new sensor didnt made any changes

Also getting P0406 fault code. EGR, we dont remember, but we think we found it unplugged, and plugged it in. But the car was running with plug in, and off earlier.

If you unplug injectors on this engine then plug them back on they won't run correctly until you clear all fault codes.
Clear all faults run engine then check what codes come back.
